I've got another of these for you, and since annares is not at work today I'll post it direct. Same basis as puzzle two, find the rule that applies to all the left squares but NONE of the right and then sort the bottom ones into left or right. The letters will then be able to spell two numbers out, but the letters otherwise have NO BEARING on the puzzle.

Trying to solve it the lazy way, without too much thinking involved:

With the letters given, you can assemble one and only one of the following words:
five
six
nine
Alas, one character is always missing to make it two numbers.
Oh, a kingdom for an "i".
Remember the letters you can use are either in the left side now, or are in the 6 bottom tiles that belong on the left.
Also, this time you can't use the same letters in both numbers - so if you only have one 'i' you can't have five and six.
The rule is there, and it is again very annoyingly trivial.

Ah, I missed the fact that I could use the characters from the left box too.

Hint - have a careful look at the branches, specifically the fact that there are left and right branches, and one of their properties in particular.

What about the 'H' that's already on the left ? you have to use all the letters this time ..
If you have to use all the letters I come up with this:
H only used in three or eight. So from the left letters T&H&E always used for one letter. Leaves O&N. O&N can only be used to make ONE. This uses the last E so 2nd letter is EIGHT.
Solution: EIGHT and ONE.

H can be used in three, eight or *nought* though :)
My guess is that the additional letters are I,N,N,G,U but I don't know what numbers to make of them [???] (left: first right branch reaches higher than first left branch, and vice versa)
1st solution (17/12 post), upper right branch higher than lower left ->left, apparently not ok, leaves letters
2nd solution after Simons post, same as plux, again leaves letters.
So, I gave up

I made the answer 'nought' and 'nine' with pretty much the rule that Plux found.
I'll look into my notes again, because I had that rule too and somehow had spare letters
But that will after x/mas
